Fixing links, reorganizing, and adding packages to index #45

Reordered sections to be in alphabetical order for easier package finding (but did not remove any package listings)
Fixed dead links on major packages (still some smaller ones that will need updated or potentially removed if no longer being maintained)
Added a new section for some extra tools that folks may find useful (Python distributions, IDEs, xarray, and pandas)
Added packages pyCOARE under atmosphere and scienceplots and cmocean under plotting

Merging this now to update the index, but to re-publish the site I will need to update the mkdocs config file since some of the syntax has changed (see, e.g., this issue).
