This is a draft PR. @badpandabear , I'm particularly interested in your help/comments on the changes made to a number of the directories, particularly the change from QL_MASTERS to QL_CALIB. X and I are planning to merge this branch and any changes necessary for his nires_ql pypeit branch.

Propagates changes to the dev-suite following pypeit PR https://github.com/pypeit/PypeIt/pull/1574 .
