List explicit Python 3.11 support #646

Description of the change

List Python 3.11 support in package metadata. Replace 3.9 test run with 3.11.
Increase minimal versions of diffsims, NumPy and Matplotlib
Fix dark logo in docs
Update list of application papers, add arXiv links

The tutorial notebook showing moving screen calibration of the projection center fails. A fix is included in #647 to be released as a patch. I'll wait for that release before merging this.
