By using suite_ planemo will actually not upload tool XML files from auto_tool_repositories as the suite type is inferred and only allows repository_dependencies.xml through, which isn't very helpful for us. See: https://github.com/qiime2/galaxy-tools/commit/bd0aeaff2744a171029bbda9f42c2228f827b65a for the current hack.
