Error Unknown option clw (solved) #36

Hi, Thanks for the great software! My group recently encountered an issue with BLCA when new users installed it. The install did not throw any errors, but when we ran BLCA with a test set, we received the error 

Invalid command line
Unknown option clw

After a bit of troubleshooting, we identified the issue as coming from using an incorrect version on muscle (version 5.1). After changing to muscle version 3.8, the issue was resolved.

Hopefully this post will help others who encounter the same error.
