Is your user using an address tag in their email address?
eg. example+sometag@gmail.com
If so, this will not work.
She just did a reply to the message in the same way I did, mine sent, albeit with the example I shared, hers bounced back.
Her email address was used, the message read:
You tried to use the email address - example@gmail.com - to reply by email. Unfortunately, we could not find this email address in our system.
This is the same email address she registered with and is receiving site emails to.
Also, considering these are 2 different issues, any idea why I am getting this script in my replies?
For your first issue, if your user is replying from a different email address or using an email client that sends email from a different email address, this will not work.
For the second issue, it's your email client that is adding markup when replying.

When one of my users tries to reply to a private message in buddypress using this plugin, she gets a bounce-back and the message fails to send.
The error message reads:
Your Reply By Email message could not be posted.
---Replying to this email will not send a message directly to the recipient or group ---
