Generated quantities in Stan model #102

Need to have the Stan model give some useful output.

When optimizing the model, I gained some speed by defining Psi and Theta as local variables. Thus, they weren't stored. But these are values that I want in the end. I can either add them to generated quantities, or declare them as transformed parameters and store them.

Psi and Theta are no longer local variables ... I put them back in transformed parameters.

I can use an RNG statement in the generated quantities to generate Z, though (can't do it as a parameter because Stan can't have integer parameters). Z is the true presence/ absence of each species at each year-site

Those no longer stands as a challenge for question; I used it previously, but simply don't need it right now.
