one possibility might be related to whether or not knitr/ pandoc embed fonts when creating the pdf. There is a function in R embedFonts that I've used on .pdf figures before (but it often screws up other aspects of the figure), so that might help, but unsure.
If it's strictly a font issue, I can use another one (I don't even know what's being used in there; it might be Deja Vu, I'm unsure)
