Multiple copies of trajectory (.ncdf) files #109

The ‘nsave’ option seems to work fine, but I notice when looking in the sandbox directories that there are now multiple copies of the trajectory (.ncdf) files all over the place – is this necessary?

In serious use these files could be large, unnecessary copying should be avoided if possible.

I initially had all the duplicate files as symbolic links but then switched to copies. Primarily because I was getting errors since when using symbolic links, the original files are used and they expect their dependent files to be in the same folder as the original file and not the symbolic links. I'll try to revert back to symbolic links for the ncdf files.

All copies have been changed to hard links in e393f9e3129d29eb6d2208c9cc70fa46fbaf3a29. There is no duplication of data. Retagged with rc4.
