Buffer overflow from 2D slices of VaryingResolutionSpectralCube? #297

Closed e-koch closed 8 years ago

e-koch commented 8 years ago

I'm getting this *** buffer overflow detected ***: /home/eric/anaconda/bin/python terminated when using large VaryingResolutionSpectralCubes. This happens regardless of whether memmap is used. Also I can't reproduce the error with the multiple beam testing cube (vda_beams.fits).

Accessing 2D planes in the data works via cube.filled_data[100], as does slicing out a 1D spectrum: cube[:, 500, 500]. But directly slicing the cube to return a Slice (cube[200]) gives the wonderful looking:

The issue appears to only be 2D slices that should return a Slice. The moment calculations work, slicing out a 3D subcube works, and using a version of the same data without the beam table extension in the FITS file works fine (so its a normal SpectralCube).

@keflavich - Any idea what's going on?

keflavich commented 8 years ago

Not immediately, no. That's really strange. But it sounds most likely that this is happening somewhere in __getitem__

e-koch commented 8 years ago

@low-sky can't reproduce the errors when reading in ALMA data (http://jvo.nao.ac.jp/portal/alma/archive.do?action=dataset.info&datasetId=ALMA01003453), which fails on read-in for me. I think this is a problem with my system. I'll close this issue and hopefully it doesn't come up for anyone else.

e-koch commented 8 years ago

I'm going to continue on in this issue in case this crops up for someone else.

Problem persists after rebuilding my anaconda distribution.

I can produce a similar error when slicing a SpectralCube (cube[chan]) using multiprocessing.imap_unordered if the chunksize is too large (regardless of the number of processes spawned). This does NOT occur when slicing filled_data. It seems that there is a memory leak in __getitem__, but this is somehow system dependent.

The FITS header is found here: https://file.io/5itaT7

Any ideas of what is going on?

keflavich commented 8 years ago

Could you run fitscheck on the file and see if there is any problem with it?

e-koch commented 8 years ago

Does calling cube11sc._nowcs_header still cause a crash?

I had encountered something similar (different from what's above) opening a cube with an older version of astropy. The issue there was an older version of wcslib. But you're using the latest release version already.

jpinedaf commented 8 years ago

@keflavich this is what I got from fitscheck

>>> fitscheck Per2_VLA_NH3_11_mscale.fits

jpinedaf commented 8 years ago

@e-koch Actually cube11sc._nowcs_header does not crash!

keflavich commented 8 years ago

your file is 404: {"success":false,"error":404,"message":"Not Found"}

jpinedaf commented 8 years ago

but I still want to access one of the keywords cube11sc.header['NAXIS3']... @keflavich I guess the file vanished, here is a more permanent link

keflavich commented 8 years ago

oh... I can't test spectral-cube reading on a header alone

jpinedaf commented 8 years ago

you can get the data here ... but it is a 900MB file, so it will take some time or you to download

keflavich commented 8 years ago

aye, true. Can you tell me what naxis 1/2/3 are supposed to be?

this works for me:

hdu = fits.PrimaryHDU(data=np.empty([900,512,512]), header=header)
cube = SpectralCube.read(hdu)
cube.header

I suspect either a problem w/wcslib or your data.

ok I run the same piece of code you posted... and I get the same error. So I guess my problem is with my wcslib.

Does wcslib come with astropy?

keflavich commented 8 years ago

yes. what version of astropy do you have?

jpinedaf commented 8 years ago
In [1]: import astropy
In [2]: astropy.__version__
Out[2]: u'1.2.1'
keflavich commented 8 years ago

try upgrading to dev. might be fixed in 1.2.2

jpinedaf commented 8 years ago

do you know how to install the dev version in conda?

jpinedaf commented 8 years ago

fixed! the problem was that the latest version of astropy was installed by pip as a dependency of another package :)

keflavich commented 8 years ago

replying to your earlier message, you can use pip from within conda
