As I was working, I wrote up some notes on the mathematical methods in a latex doc (attached). Not sure whether it makes sense to brush this up and include it as a note somehow.
I'm thinking of making up the supplemental Figures in an Rmarkdown document that we can compile to pdf, since this should allow us to regenerate figures easily if we want to make changes. I can include in the markdown some silent code to generate the supplemental tables as csvs.
