The vertical centering is a feature of the always-center'd mode :-/

I'm sorry, but I don't get how this feature should function. Is there any
circumstance when the clock should be vertical centered?

Yes, when the clock is in collapsed mode (extension icons on the right), it's
intentionally vertically centered when the 'always center' option is on.
