creating pull request to track updates as I work my way through understanding the workflow of shadems

move input arguments to __main__ to separate input from functionality
use black and brunette to get the basic code cleanup a little closer to pep8 to improve readability
make sure main runs as expected after refactoring out cli arguments

Check basic functionality from README ./check-shadems-functionality.sh [msfile] -c -v

I'm going to merge it onto a separate branch so that I can resolve conflicts and do a bit of testing in Caracal, so don't push any more changes please. In the meantime, if I have questions, I'll post them here.
