According to https://github.blog/2013-04-19-content-security-policy/#bookmarklets this is actually a browser issue, which just still happens to not have been fixed in most browsers. Also, there doesn't seem to be any other way to do bookmarklets, so unfortunately there's no fix for this. It's just not supposed to be broken in the first place. :/
I added an FAQ document that explains the situation.
On a handful of sites with very restrictive CSP the bookmarklet currently doesn't work at all. Among those is GitHub and the Firefox addon directory, so it's pretty annoying for power users.
