It seems clear C2 to me. Although it is helical, at least 3 helices completely match and the others partially. Any reason why it should not be C2?

It is C1 now.

I'm not sure which 3 you'd align. CE-Symm suggests a gappy alignment of three peripheral helices around a non-symmetric core–not very compelling. I don't see anything by eye that would contain those core helices that really make up the domain.

You are right, the RMSD of the helices is close to 5. Sorry for not checking it before.
