MultipleAlignment Integration to Symmetry #55

Modifications:

Symmetry GUI has the option to display multiple alignments of the subunits and whole protein transformations.
Include coloring options and menus to the Symmetry GUI.
New refiner for Non-Closed symmetry (protein repeats that share transformation).
Tune the optimization parameters.
Expose optimization and refinement parameters to the UI.

These changes depend on the new MultipleAlignment DS of biojava, because it is used in the displaying code. Both updates (biojava + symmetry) should be done at the same time.
