The jmol script contains a NaN rotation axis, which throws an ERROR.

The bug is not fully reproducible, and might depend on the seed used to calculate the alignment.

I'm unable to reproduce this with either of the examples above. If we find a reproducible example (or even a stack trace) let's reopen.
