Resolve FIXME's/TODO's #11

Most of the comments about lingering issues are either not relevant here (they deal with the analysis infrastructure or they relate to future research extensions) or have been resolved by some design decision. These notes should be updated or removed as appropriate.

Cleaned up. Almost all of them had already been resolved; left in a few related to refactoring datasets.
