Looks very promising, but I have a few questions, see comments.

Also, can you please verify the stability of the changes to handling hibernate and the database with project_list_cleaned_noDup.csv, because projects-final.csv contains lots of non-java projects and is thereby, not really a good stress test. I will remove the file from the repo.

I have tested with that list. no issues in the first 200 or so projects
