Fix for relative paths in equinox config #10

Fix for #9 . Tests pass, solves the problem for me. Don't know if it might impact any other use cases, however.

Thank you! Turns out that there's also the paths to the jar file in the OS-specific runner scripts that need to be made relative. I will do that and release.
