Now there is no direct way to write modified spatialdata into the disk.

This needs to be done after this PR https://github.com/scverse/spatialdata/pull/501 is merged and released

Currently, the writing logic is:

If the file does not exist, write it to the disk
If the file exists, create a temp file, remove the previous one, and then rename the temp file
