This is something specific to how latexdiff works, so somewhat beyond the control of RepRepBuild.
I vaguely recall there was a way to fix the behavior of latexdiff, but this was some time ago. I'll leave this issue open as a reminder to reconstruct the fix and document it somewhere.
When a response to the reviewer is prepared, reprep automatically generates an annotated manuscript (article-diff). However, in this manuscript, the references are messed up because they are counted for both removed and new text. I think it would be easiest to just remove changed references and references belonging to removed text. Although this may not be the cleanest...
