Comply with lintr #46

Make changes to comply with lintr. Most changes are applied to files in the R folder and cover the following points:

Replace lines of the type 1:N;
Break down lines longer than 80 characters;
Remove unused variables;
Remove commented code;
Rewrite functions to clarify dependence on pre-assigned variables.

Function and variable names have been converted to snake case when easy to do.
