Is REGENIE capable of analyzing mitochondrial genomes?
If yes, what are the parameters that I need to set to analyze mitochondrial genomes?

Hi,

REGENIE only handles genotype data stored in hard-call or dosage mode (see here for details) so you'd need the data to fit into this format.
