I have to add that a link to ConEmu is also added to the Startup folder

I've found that this happens only after PC restart
But it turned out that it is also rechecked after simple Logout/Login sequence

Your issue is not reproducible.
Do you use registry or ConEmuXml as settings storage?
When you register DefTerm for OS startup - the value "ConEmuDefaultTerminal" is
created in HKCU\Software\Microsoft\CurrentVersion\Run
So, for reproducing your issue there is no need to re-login or reboot. Just
ensure that all ConEmu.exe and ConEmu64.exe are terminated and there is no
ConEmu icons in TSA.
After that just run from Win+R the command from registry.
How about that?
