So, these are the source code for fig 5 and 6:
Fig 5 \begin{figure}[H] \includegraphics[width=0.98\textwidth]{pirouette_example_28/errors.png} \caption{ Aggregate error distributions, similar to Fig. \ref{fig:example_30} for the main example, but now for a collection of 100 replicate trees. For each setting (true generative, true best candidate, twin generative and twin best candidate), the resulting errors from each replicate pipeline have been merged into a single distribution. This took 2.7 days (wall clock time) to compute. } \label{fig:replicate_trees} \end{figure}

As you can see they are showing the same plot (" pirouette_example_28/errors.png"). I suggest you remove Fig 6 and refer to Fig 5 for all the instances that currently refer to Fig 6.

Ah, now I see! I misread something there.
Fig 5 and 6 look like the same thing. If you confirm, I will remove fig 6.

Regarding figure 5 (see below) and 6: these are fine, I thought. Whatever it is you want to do: let me know, and I will do so. Adding info to the legends (e.g. 'JC, strict, BD'), however, is a bad idea: I estimate this will take me 2 more full days, and there will be need for more additional figures.
