Haven't thought about it and don't know much about citing software so I had to do some research. As a minimal citation, I'd suggest:
CLP(BNR) for SWI-Prolog[Software:Package]. Available at https://github.com/ridgeworks/clpBNR .
But feel free to reformat or augment with whatever you deem appropriate, e.g., version numbers.
