Init logging in module environment; fix doc about logging; checks report through clog #216

Initalizing the logger is now done during the init stage of environment.py

Reporting about software checks is done through clogger, in order to allow some silent behaviour here. This could however be also a print on stderr

Broken links in doc due to the (quite old) move of logging to env are fixed

@senesis Ok for me for this pull request. I have just added a proposition of commit for the log level of the information relative to tools version. It can be reverted if not relevant, that's up to you.
