How exactly would I have done this?
Ahh, sorry for not explaining. You can reference issues and pr just by using a hashtag(#) and the issue/pr number. In fact, if you're submitting from inside github, if you type a # it will give you a small list of suggestions.
Github is semi-intelligent, so at minimum, it'll provide a link in the other issue saying that you refrenced it in this PR/issue/commit and at best it'll do fancy stuff like automatically closing issues based on the commit message as is explained here. It's really cool, crazy stuff!
