Unless my information is wrong (never tested this) in order to successfully use WA Monitor (Desktop version), the WA web interface used by the WA monitor needs to be the active window on your PC. Due to this, you will set as "online" throughout the time the window/tab has focus.
There's as chrome extension called WAIncognito through which you can hide this status on WA web. Would it be an option to integrate this in de Desktop version so you can hide your online status there?
