Change build to use module alias if they are useful. #182

There are parts of the current build system where internal modules are exposed to the outside. We need to use module aliases to unify this distinction.

Per the final comments on #186, sufficient progress has been made on this issue. I'm going to rename it, and remove it from the milestone.
