List algorithms to check: Sailfish; Kallisto; Salmon; TopHat+Cufflinks; TopHat+HTSeq; TopHat+peakRescue; TopHat+RSEM; TopHat+eXpress; TopHat+featureCounts etc.

Quantification analysis: Divide into gene-level and transcript-level analysis tools.

N.B. Decide on which splice-aware aligner: e.g. TopHat/STAR.
