Cleanup post-PR10 #12

Adjust formatting: indentation, capitalization, warning and error messages. Change -Permission to -PermissionsFile, with alias of -Permission; adjust help to match. Refactor some of the PR10-related code that was not working properly. Remove trailing commas from some JSON files. Change -Overwrite from a boolean to a switch.
