Usign pod2usage instead of die for some arguments checks:

Unable to find HADOOP_HOME
Unable to find ReadTools >= 1.1.0
Error with temp directory

@robmaz - When I tried to run locally the script, some errors about undefined variables pop up. This solve that issue and print an user-friendly help for the user. I think that this will be nice for user-support...

Definitely, we have to give a try to python to clean up the code, because this is a really difficult script to follow.
