Magnetometer activation not effective in setup - APM

What steps will reproduce the problem?
After configuring the magnetometer (setup-compass on, declination xx; or in 
mission planner saying yes to 'is a compass installed'), the compass did no 
seem to be active. I performed a CLI:test: compass and got values and all 
looked fine, but when I connected via Xbee the "mag_enabled" was 0. After 
setting it to 1 and mag_declination to my local declination via telemetry, it 
appeared be be enabled, but only then did it appear to be enabled.

What is the expected output? What do you see instead?
The aircraft flew navigationally the same when mag enabled or mag disabled, 
until setting it with the xbee.

What version of the product are you using? On what operating system?
APM 2.12 with hitec aurora 9 and windows 7

I also had difficulty enabling the compass, I am using APM 2.20 AND Vista .
