Basic command line interface #1

read metadata files (hardware, biology)
ask for scan info (plant, id, ...)
launch pipeline (scan, position with colmap, masking, space carving, skeleton, angles, run colmap dense)
store images, results and metadata in filesystem/database

I wrote a simple CLI program (run-scan), along with a readme file. I did not test it yet, it should work with Peter's database in lettucethink python (by using the correponding branch). When any of you have time, can you test it?
