The cleaning programs have two modes: automatic fill and manual fill. Under manual fill, all valves open and both pumps run, flushing everything with water. Presumably it works alright, although there may be subtle original firmware bits of code to modulate and ensure a better clean. Under automatic mode, running all the steps doesn't appear to give the same result as with the original code. This could be because of the same subtle code differences, or because of step commands not being 100% decoded succesfully.
