I've seen several instances of this today, on just packages which email me.

Something else has the package database open. Likely some sort of automated update checker. Either wait for it to run, or examine the output of ps aux to find it, and then kill -9 it.

The Apt options seem to override the dpkg ones.

It is odd that it's doing anything in var as it supposed to be using the alternate conf. Probably a bug to file upstream? Needs more investigation.
