@nrennie I think this will address issue #20. Could you have a look and see if there are any potential issues?

@brtarran Looks good to me! I don't think the second "Install R packages" step is needed - it's only needed for the PDF since there's R code that's executed to strip out the YAML. But it shouldn't fail because of it.
