Secondary Enzyme?? #16

I read through the documentation and found that all the analysis were performed without secondary enzyme. The primary enzyme for my dataset is DpnII and the Secondary enzyme for my dataset is Csp6I. How do I specify that in the parameters?

The secondary enzyme is usually used to exclude fragments, but this is not included in our pipeline to account for sites that may not have been cut by enzyme.

Thank you for your prompt response. Can I bother with another question? I might have missed it in the text but is there a reason why secondary is not included in the filtering step?
