Very cool paper! I'm interested in trying out this pipeline, but am not sure which file I should use for the --tree option in count_classifications.py. It's obviously the tree used to create the centrifuge database (GTDB_r89_54k), but the tree was not uploaded to the figshare repo? Would you be able to provide the required file?
