I did take some time to reinvestigate a potential workaround for this today since you brought it up, but came up empty handed.
At the very least, I'll put in a check that looks to see if Craft is running when you configure the gesture that will pop up a warning that this can happen, to save users from having to go down this path.

I recently started using Rectangle and it's been great overall, however, I noticed that I was having serious slowdown in certain apps and couldn't figure out what the issue was until tdoay.
After booting up in safe mode I realized it was actually the Trackpad Gesture options on Rectangle that was leading to this issue. I assume it somehow interfering with the input into certain apps, although while using the app it just makes it feel extremely unresponsive. I noticed this issue especially in Craft but had it happen in Google Chrome as well, preventing me from using two fingers to swipe between pages.
I've included a video of the issue occurring in Craft where it seemingly skips certain inputs at random intervals. The issue occurred globally throughout the app as well.
