4.1 cleans input data automatically based on the plugins (or commands/buttons inside those plugins, see: http://ckeditor.com/comment/124359#comment-124359), so this should be major improvement for data validy.
Only glitch I am having currently is that it loses image links if you change alignment. I haven't done any browser testing yet though.
