(This comes again now, I had some local backups in first one)
Updated the CKEditor. It now uses the new ACF feature to clean the data automatically based on the buttons on toolbar. http://ckeditor.com/comment/124359#comment-124359
Only problem I am having on my local site is that image links lose the link when changing image alignment. Close to fixing that though :)
