Your install instructions for Mac Homebrew are out of date.
the homebrew science tap is deprecated, so the first install command results errors:
| => brew tap homebrew/science Error: homebrew/science was deprecated. This tap is now empty as all its formulae were migrated.
The formula were moved: diamond, hmmer are in homebrew core mcl, cd-hit, muscle are in brewsci/bio
brew tap brewsci/bio
will allow users to install the dependencies
