Port the submodule logic #26

We need to start creating submodule references again

As of ddd62fb88df9ac02be69a6aa2188649b0b03238f, I believe it's ported. This test run will prove it when it finishes.

We were writing the marks files in the wrong place and the submodule fixup was unable to find them, but it also wasn't set up to detect a missing marks file. This test run is now the arbiter of done-ness.
