fixing path-related and lpsolve issues, adding lpsolve, cplex and cbc tests; fix parsing problems

completely rewrote the parsing of solution matrix, there were many mistakes
added ~ 100 lpSolve, CPLEX and CbC based general tests with small to moderate size networks
fixed the problem around the non-negativity constraint of lpSolve
got rid of dependency from
plyr
, but inserted some new ones like tidyr and tibble
CARNIVAL will use current working directory if you dont specify
outputFolder
and
workdir
CARNIVAL will create
outputFolder
and
workdir
if they are given but do not exist

self-loops are now detected and removed from PKN see issue saezlab/cosmosR#15
