Discrepancy in number of variants used for set-based test and single association analyses. #120

Hi,

I seem to get a discrepancy in the number of variants that are present in the singleAssoc.txt results (3528), the number of markers in the markerList.txt (3528) and the sum of the Number_rare and Number_ultra_rare per set in the set-based testing results (.txt) (2807).

What might be causing this discrepancy?
