Basic Code Changes #6

[x] default - half of available cores, otherwise specify thread number
[x] certain output in certain folders
[ ] NOT CRITICAL, restructure code to be more readable, easier to edit.
[x] Output file names cleaner

If I am going to do this, probably best to spend a weekend and just update the code base May 6th, perhaps?
