Site file and directory structure is not layed out in a professional manner

The files like the jsp and image files are all in the base directory. While
this is works for us at the moment, it looks messy.  Image files, I would
suggest, should go in a separate folder called images,  javascript files in
a folder called javascript, css files in a folder called css.

This affects future maintainability.

This is not urgent, and may not end up being done, but if someone gets the
chance they should fix this. This will not only include moving the files
around, but may end up needing rewrites of some pages so their links point
to the right place.

The file and directory structure, it may look messy, but works for our project. 
I
could go through and rearrange things but I'm not to bothered about it at this 
stage.
 It should be done in the future if this project is continued.
